This sounds more like a device driver or BIOS issue than a Win-Test issue.
If you are using USB-to-Serial adapters, it takes some time for them to
initialize.  Win-Test may be trying to access them before they are fully
ready.  What type of USB-to-Serial adapters or rig control are you using?
Are you using a USB cable to control your radio?  Did you power up the PC
before powering up the radio?

Were you also trying to record the contest with the Contest Recorder?

If you exit Win-Test, then Hibernate, then Wake up, then start Win-Test,
there should be no problem.  Same for "Sleep" mode.  Not sure why you don't
want to exit Win-Test.  Use Options | Load contest at startup -> Enabled
(or the AUTORELOAD text command) to quickly load the log after you wake up
the computer and start Win-Test.

A minor issue with the band map:

It's quite possible for the new zones and new countries counts displayed at
the bottom of the band map will be the same.  Let's say you have worked
every country in the band map but JT1CO in Zone 23, and you haven't worked
any other JTs.  New Countries = 1 and New Zones = 1.

Maybe I don't understand the issue.
