I am unable to replicate this problem using WT 4.1.0 on a CQ 160 log.  It

files, type of contest).  Text files must end in .SCP, binary files must end

Are you selecting "Used files list" in the check partial pop-up menu to
determine which file is being used by each window?
Are you checking "In log only" in the pop-up menu?  You probably don't want
to do that.

If I put a DEFAULT.SCP file (text file) or DEFAULT.DTA file (binary) in the
{AppData}\databases directory, then WT always uses that DEFAULT file for
both Check Partial and N+1 windows, regardless of which one is open.  If I
remove those DEFAULT files and restart WT (or use the text command
REOPENNOW), WT uses CQWW_160.SCP for both Windows.

I just downloaded MASTER.SCP and MASTER.DTA from
http://www.supercheckpartial.com/ to {AppData}\databases, saving them as
DEFAULT.SCP and DEFAULT.DTA, respectively.

Maybe I don't understand what you're trying to do.  I keep both windows open
all the time.  One let's me know that I've got a full and known callsign,
and the other that I've probably copied one letter wrong somewhere.  The
colors tell me whether we've worked before, so I never check "In log only."
