Are you looking at the "QSO" column (Column 1) instead of the "Sent No."
column (Column 5)?

It's easy to get confused by that, so try this trick:
1. Right click on the Win-Test main logging window
2. In the pop-up menu, select Log | Hide QSO Numbers. This hides column
1, and that's a good thing to do for all M/S, M/2, or M/M in WPX.
3. Select Log | Headers | Centered. Do not hide the headers.
4. Log QSOs on one band, then press [Alt]-[F2] to change bands.
5. Note how the "Sent No." column starts over at 001 when you change
bands

Note: If you accidentally log a station on the wrong band, and then go back
and fix the band, the QSO number sent will not be re-sequenced
automatically. The easiest way to fix a sent serial number is to use the
Win-Test main menu. Select Edit | Edit serial number, and enter the serial
number you actually sent to the other station, even if it is a duplicate
serial number. The important thing is that the log shows exactly what
serial number was sent to the other station, not the actual true QSO number.
I tested this with WT_DEV 3.26.0-dev (
http://download.win-test.com/nightly/wt_dev.zip).
Important annual reminder: if you are entering as M/S, M/2, or M/M in WPX,
you must enter the text commands RUN, MULT, RUN1, or RUN2 to indicate which
QSOs are being made by which radio. Setting a unique station name doesn't
make any difference. The text commands are the only way to get the proper
station ID (a 0 or 1) into column 81 of the Cabrillo file.
